ReSeT

This repository consists of the source code for AmpliDiff, as well as references to the data used to obtain the results of the corresponding paper: "ReSeT: a taxonomy-aware reference genome selection tool".

The steps to reproduce the paper results are provided in the manuscript, and uses the implementation as available on github (https://github.com/JaspervB-tud/ReSeT). The linked data contains metagenomic reads we simulated (using ART) and associated metadata (genomes of origin, readcounts, lineages/clades), which can be used to reproduce results in the manuscript. In the manuscript we provide a tool for selecting reference genomes, using inter-taxon distances for prioritizing discrimination across taxa with the end goal of performing taxonomic profiling at high resolution.
